You can get your generator to renumber, for the most part, the way you want them, by turning the ports into phantom ports and removing the phantom ports. To do this, unplug the USB cables to all the generators, and now remove all phantom ports. In the latest Spooky2 User's Guide, found in the Help menu, search for phantom. This will give you directions for deleting those phantom ports using one of Spooky2's utilities.
After you've removed all the phantoms, power down and power up the generators, plug in the USB cables to the generators again in the order you want them to appear in Spooky, and choose the "Rescan Devices" in the Utils menu of Spooky.
