What should I do if presets which are running on one generator seem jump onto the presets of other generators that are running?

It could be your COM ports are messed up. Some people change their COM port numbers manually, and this can cause weird duplication of COM ports, where 2 COM ports talk to the same device.
What I would do is turn off all running programs in Spooky. Unplug all the generators. Following the instructions on page 95 of the Spooky2 User's Guide, use the Device Cleanup Tool to delete all your generator COM ports. Then plug in the generators, one at a time. Then use the "Rescan Devices" menu command in the Utils menu.
