Is there a way to create a mp3 file of the frequencies generated from the spooky2 generator?

If the Spooky outputs are the Coaxial connectors try and get a lead that joins two coaxial sockets to a 3.5 mm stereo jack plug. This will give you one frequency on each channel of the stereo input on the computer but it is more likely that you will have to make a cable because it is not a common configuration.

If you want to use both channels you could buy two of these BNC to RCA phono connectors:
