Are there any bad effects on the Generators if there's a blackout?

1. In our experience, the generators have not been damaged when shut down due to a blackout. It's not an ideal situation, but it happens and is unavoidable if you're not there to turn them off before your UPS also shuts down.

2. Everything seems to run off 12 V DC. So, rigging a car battery to power the units might do the trick, perhaps putting in parallel with the UPS battery. The danger is not so much in losing power but it is the voltage surges when the power comes back on that it is thing that can damage the units. There are surge protectors ranging from cheap and simple to expensive and elaborate. Since the generators are relatively low power, something in the lower end should be good enough.

3. It will not damage your generator as Spooky2 generators have special circuitry protecting the USB port, allowing the generator to operate in harsh environments.
