Yeast/Fungal intolerances (dark patches) in Dogs are usually diet related.... as are many Immune System problems.
I would feed the Dog on boiled Chicken and Rice twice a day, with a good Probiotic, and run the Spooky2 general frequency sets for Yeast, Candida Albicans, Fungus and Staphs 24/7.
The diet is absolutely critical to clearing problems such as these and helping the Immune System to recover.
