It's possible you hit a large parasite like a tapeworm.
Three minutes per frequency is the recognized standard application time. Doubling that in Contact or Remote Modes wouldn't be a problem, but I personally wouldn't advise it for killing in Plasma Mode. Plasma is very powerful, and it needs to be approached with care and thought.
Additionally, you should ideally complete the Terrain Protocol before embarking on tackling the main problem. This will help ensure that your liver and kidneys are normalized and able to deal with the toxic results of the battles to come.
