1. I would keep an open mind about the auto immune part. If there is any "unidentified (= not found)" intracellulair pathogen then the immune system has mostly no other choice than to simply get rid (e.g. phagocytosis) of the " infected " cells or encapsulate the micro environment (e.g. cyste or thickening) and sit it out.
I am sorry that that doesn't narrow things down at all.
It could be tested with wide spectrum attempts for killing (spooky HC, spooky spectrum, spooky pulse scan, nano silver, catsclaw, artemesia etc etc). if it is truly auto-immune then there is nothing to kill. My educated guess is that that chances are significant something could be killed, maybe even something relevant for those "symptoms". A lot of pathogens are known for triggering auto immune diseases (e.g. mycoplasma's or "simply" vira). Is it really auto immune then? Or is there an underlying reason? (also don't forget toxins like teflon pottery)
then a more complex puzzle for the liver could be any liver parasite that modulates the immune system. As a result vira have more room. Finally the immune system has to do something (half work) with the infected cells. A chronic situation with more and more damage.

Note: if you have silver/mercury amalgams or are known to have mercury issues avoid alpha lipoic acid as it chelates mercury and could make you feel sick. Andy Cutler's chelation protocol has more info on ALA and mercury. A quick google search should bring up plenty of info.
3. Natasha Campbell-McBride talks about the GAPS diet. She says about 70-80% of your immune system is in the gut and if you have an autoimmune type problem then you should pay attention to getting the gut right.
