If we stopped the terrain protocol and after we have recovered from the Herxhimer(Herx) reactions, do we continue the program from where we stop? Or we have to restart the whole preset from the beginning of the preset?

You can either restart from the beginning or at least get close to where you were by modifying the starting location to approximately the location you documented when stopping it.

Obviously, if you expect the delay to be rather short, just Pause (ing) the generator is easiest to restart where you were. If however, you are going to run some other program in the meantime, it doesn't matter.
