Will there be any problems when two lights on Spooky2 Remote blinking rapidly and alternately?

Yes that is fine, as long as they light. They are alternately blinking because the signal goes alternatively on and off with each cycle. Some waveforms only have one LED on, and many frequencies are too fast to see the flashing.
