Does a higher value mean the hit frequency is more significant? What frequency should be used for scanning? Are there any experiences when it is better to use sine waves or other?

Yes, a higher value means the hit frequency is more significant.
You can check how is threshold calculated from here:

Use the default scanning frequency range. If you load "GX General Biofeedback Scan (C) - JW" preset it will set the Start and Finish frequencies automatically.

Use the default Setting of Sine wave which is set automatically when you load "GX General Biofeedback Scan (C) - JW" preset. Other waveforms introduce harmonics which you don't want when running a biofeedback scan.
